Maybe the Pokemon in front is lower lvl than the wild Pokemon

that is the problem, Skitty101. Just put the highest level pokemon infront of your party. You should be able to move on now in peace lol

It is most likely because you ran into a patch of shaking grass, bubbling spots, dust clouds, etc.. I think they ignore repels. Another reason could be what mega swifter said

The repel will not work in these cases:

  1. If your Pokemon is a lower level than the level of the opponent or possibly in my theory the average level of the area the repel will be rendered null.
  2. Also a repel will be rendered null in the case you walk into a rustling, dusty, rippling square of the game.
    Those are all of the answers I can think of other than my theory of the game collecting the average of a cave and making either the Average, Mean, Mode, or Range in order to calculate whether or not you will encounter a wild Pokemon.
