If Zoroark is disguised as a rock/ground/steel Pokemon, and its the end of the turn, will it not be damaged by the sand, or will it still be hurt?

Zoroark will always be damaged in the exact same way, regardless of what it has disguised itself as(ie, if there are spikes on the field it will be damaged even if it turned into a flying type) So it will be damaged since it's a Dark-Type It's the main way your opponent can know, unfortunately.

generally wouldn't the cover be blown as well since it "untransforms" back into itself when it takes damage?
No, it only goes back when hit by a direct attack.

Moves and abilities like Transform do not mimic the type of the Pokemon unless said otherwise. Therefore, it would be affected by Sandstorm.
