Why is it called the national pokedex?

Because inside the National Pokédex, you can acquire pokédex entries from all the regions.

Because the Pokemon in that Pokedex can only be found in that region.

As for your edit, I don't know why the National Pokedex is called itself since National and Regional are synonyms. O_o What the creators mean is that Pokemon in the National Pokedex that can be found anywhere, really.
