Since Latias, Latios, Thundurus, Landorus and Tornadus have genders, why can't they breed?

It is a simple answer

They will no longer be unique

The fact they can't breed and are so hard to get are the reasons why they are unique, because it is rare

If you could breed a hundred thundurus or latios or latias what is the point of getting the event if you could just get an egg from the GTS or your friend?

I never thought about that... thanks!
But anyways, a Heatran hatching out of an egg WILL look stupid xD

This is because they are all in the undiscovered egg group.
Pokémon in this egg group can't breed. Most legendary Pokémon are in this egg group, with the exception of Manaphy, the only legendary that can breed.
Even if those legendaries have genders, if they are in the undiscovered egg group they cannot breed. Game Freak made it that way because if you could breed many legendaries, they would no longer be special.

Hope I helped!

Well, there can be a bunch of reasons:

1) GF logic=logical for the first time. GF won't want an unlimited amount of legendarys being circulated through Wonder Trade or the GTS, it wouldn't make them special.

2) Shiny Legends are usually released as an event, and if you could breed them, you could use the Masuda Method to get a shiny one relatively quickly. It would make events released specifically for shininess completely pointless.

3) What Qwerty said-

But anyways, a Heatran hatching out of an egg WILL look stupid xD

4) Another possibility- If the gendered legend was put with a Ditto in the Day Care, Ditto may Transform into the legend, but it would be the same gender as the legend.

Hope I helped
