Thunderstone: Route 9, Chargestone Cave, Black City, dust cloud
Leaf Stone: Route 6, Castelia City, Black City, dust cloud
Moon Stone: Pinwheel Forest, Twist Mountain, Black City, dust cloud
Sun Stone: Nimbasa City, Relic Castle, Black City, dust cloud
Shiny Stone: Route 6, Dragonspiral Tower, Black City, dust cloud
Dusk Stone: Route 10, Mistralton Cave, Black City, dust cloud

In cave when a dust cloud occours then you have a small chance that it will be one of the evolution stones .

Also , you can buy all of the stones in Black City .
