One of my updates says "your question hidden 5 days ago by anonymous". Who did it?

by
"Anonymous" is the name that the bot on this site uses to do things a user normally does. I've known it to retag and edit questions, but not hiding... what was your question about?

Btw, it could have been someone else, but I strongly feel it was the site itself that hid it.

I think the most likely cause for this is the site automatically hiding something for being flagged a lot, as you picked up in the comments. I guess since nobody's directly responsible for hiding it, it just says "anonymous".

I think the same might happen if your post is rejected during moderation, since the site is set up so that it no longer says who declined the post. It would make sense for it to say "anonymous" in that case as well. I may be wrong though.

Usually the question just vanishes without any trace of existence when it's rejected :x
I remember in my n00b days I had posted a dumb question, which was probably rejected. To date I have never found it again.
If you had a link to it, you might be able to see it. I don't think they vanish, they're treated just like hidden posts in the admin.
Nope, it was my first post on this site, so I had it favourited. I went on hiatus for like a week, but when I tried to visit my question again, "Page not found" happened...
