That's completely normal. They will still breed, even if they don't like each other. All that means is that the chance of producing an Egg each Egg Cycle is lower than it could be.

So long as the Day Care man does not say that the two Pokemon prefer to play with other Pokemon rather than each other, then those two Pokemon will breed eventually.
