In Pokémon Omega Ruby/Alpha Sapphire, the Intriguing Stone is revealed to be a Pidgeotite by the president of Devon Company. In Pokémon X and Y, I believe you give it to some hiker (I dunno, I've never done it.) If I were to trade my Intriguing Stone from X to ΩRuby, could I somehow turn it into a Pidgeotite? Or are the XY Intriguing Stones different from the ORAS Intriguing Stones, deep down in the coding?

No, you couldn't.
This is because the Intriguing Stone is a Key Item, and most Key Items can't be traded or held by Pokemon.
