I mean I understand some Pokemon like Shaymin, Deoxys, Arceus (if you count when it holds plates) Latios since there was two in the movie so there can be more. So why is there some shiny Legendary Pokemon.

thats the only explanation anyone besides Gamefreak can offer. However, in Entei's Silver, FireRed, and SoulSilver decription, it says "one is born every time a volcano erupts." So that would mean there  multiple Entei. And there are multiple Latias.
