The Hex Code used in the games are altered by the use of AR.

When you enter an Action Replay code in, it changed the Hex Code already installed in your game card. This alters the game by giving you the ability to walk through walls, get infinite Rare Candies or Master Balls or use one to get an Arceus.

Cheating devices such as the Action Replay are primarily used to enable, disable, or modify sections of a particular game's code. By intercepting game code transmission between the game's software and the system's hardware

So it basically alters the manipulate the games code to make things happen, like altering the code which says how many rare candies are in your bag I guess.
