Let's say I have a Pupitar that is going to evolve at Lv. 55, but it is holding an Everstone. The Pupiter reaches Lv. 55, and doesn't evolve because of the Everstone. Will the Pupitar still be holding the Everstone or will the Everstone be "used up"?

It's a hold item, so it will stay there permanently. It won't be used up after it levels up.
