I want a timid Latios, so when do I need to save so when I soft reset its nature changes? This is SoulSilver.

The nature determines when you first meet the roaming legendary.
So before ever meeting one, save, and using masterball is always the best solution
for roaming-daries
If you have already met one and then saved, the nature is already determined

Thats kinda hard to do. You would pretty much be spending the whole time trying to get the legendary instead of advancing the story. But I guess thats the only thing you can do.
