I'm planning on using Mega Salamence. I've already decided it's going to be physical-based, but I'm not sure if I should run mixed or not. Here are my two potential sets:

Pure Physical
Salamence @ Salamencite
Ability: Intimidate -> Aerilate
Jolly Nature
EVs: 252 Atk / 252 Spe / 4 HP
-Dragon Dance
-Double-Edge
-Dragon Rush
-Earthquake

Physically Biased MixMence
Salamence @ Salamencite
Ability: Intimidate -> Aerilate
Naive Nature
EVs: 252 Atk / 252 Spe / 4 SpA
-Double-Edge
-Earthquake
-Dragon Dance
-Fire Blast

Which one should I run, and why?

If you're aiming for a primarily physical set, I recommend you run just a Jolly one. And swap Double Edge for Return, if you can. Salamence's physical set barely needs coverage, as Aerilate boosts Salamence's attack to ridiculous levels. Dragon Dance / Return / Earthquake / Roost is really all you need. If you are really having trouble with Skarmory, then yes, go for Naive with Fire Blast.
