It's probably about the same between the two games. I know shiny female Salandit is one of the rarest, and there were a couple event shinies that you can't get anymore like Solgaleo. Additionally, things like Poipole and Type: Null aren't any rarer than other shinies, but they take an incredible amount of time to get, as you have to clear most of the story and you only get one chance per save file to soft reset for them.
I know that shiny  Mareanie is quite rare because you can only get it through S.O.S encounters with a Corsola witch is quite rare with the limited places you can find it
I think the answer depends a lot on your exact definition of "rare". Of all the Pokemon mentioned in the 2 earlier comments, which one do you think is the rarest?

Probably the shiny versions of the starters you get in the games (Rowlet, Litten, Popplio) because in those games you can't find those starters in the wild and so for example if you picked Rowlet as your starter then getting Litten and Popplio would be kind of hard let alone their shiny versions and so it's like what @sumwun said, the answer mostly depends on your point of view OR, the version you are playing like for example, if you are playing Ultra Sun then a shiny Dawn Wings Necrozma would probably be considered rare to you because you can't get it in Ultra Sun because it is exclusive to Ultra Moon and the same goes for Ultra Moon, if you are playing that, then a shiny Dusk Mane Necrozma would be considered rare as it is exclusive to Ultra Sun.

I'm sure it's a tie between Volcarona and Salamence, since they can only be SoS called through their pre-evos which have a 1% encounter rate
