The only way to tell the nature of wild Beldum (or any Pokémon) during SOS is to catch them and check. Also, your post on my wall also reminded me that I needed to check whether Skill Swapping Synchronize onto your Pokémon affected the nature of new Pokémon called, and I have determined that it does not, unfortunately :(
