Just given that it will levitate.But Thousand Arrows even deals damage on Pokemon with the ability Levitate

So will a Pokemon be immune to Thousand Arrows which could even attack a flying type when Magnet Rise is on??

Thousand Arrows inflicts damage. Despite being a Ground-type move, it can damage ungrounded Pokémon that are Flying-type, have Levitate, hold an Air Balloon, or are affected by Magnet Rise or Telekinesis; a Flying-type Pokémon not already grounded will receive neutral damage from Thousand Arrows, regardless of its secondary type, and the effects of Magnet Rise and Telekinesis will be removed.

So yes, Thousand Arrows will do damage to Pokémon currently under the effect of Magnet Rise, but then it will get rid of Magnet Rise once the move deals damage.
