Yes, as the Pokemon have already bred.

The Masuda Method works when two Pokemon from foreign countries breed.
If the Day Care Man has the egg ready, that egg has a heightened chance of being shiny.
If you remove a Pokemon from the day care if the Day Care Man doesn't have an egg ready, there will be only one Pokemon in the Day Care, therefore making it not being able to breed.
