Is there any way to stop evolutions from carrying over on conquest?

I enjoy a challenge, and since I always do Hideyoshi's story after the main one first, I end up evolving a lot of Pokemon. after that though, the evolutions carry over into other stories and make them easy and boring. Is there any way to start completely over without having to do the main story again?
