No, it is impossible to permanently increase your Belly in any of the Mystery Dungeon games.

However, you can enlarge it for the dungeon by eating a Golden Apple, which sets your Belly to 150, rather than 100.

All the apples do it if your belly is already full but they increase it by small amounts. None of them are permanent though.
