The only way to get Manaphy was to get it from an nintendo event for Pokemon Ranger Shadows of Amia, then transfer it to D/P/Pt.
But you can add it to your pokedex if you go to Mr. Backlot's mansion and look at the book. Then trade for it on the GTS!
