Team Aqua's hideout is found by Surfing into the cave just off the shores of Lilycove City.

It's found by Surfing into a cave near Lilycove city. If you search if for awhile, you'll find a Master Ball in a group of four other Pokèballs (which I'm pretty sure are Voltorb.)
