I have 4 Hoopa, with the natures Timid, Hardy, Docile and Naughty.

Is there anyway to make a good set out of one of guys? (including EV training of course)

Naughty would work best with Hoopa-Unbound.

Why?

Neutral natures, such as Hardy and Docile, may not seem so bad on paper... but you're actually not benefiting from anything. You're not sacrificing anything, but it's better to gain something. Many Pokemon are one-dimensional, meaning they tend to prefer one stat over than the other. Natures that are not neutral can give a 10% bonus to a given stat and a 10% decrease to another stat. This can really add up later on.

Timid isn't really an optimal nature for Hoopa-Unbound because it likes to run either a Mixed attacker set or a Physical attacker set. Lowering the Attack for gaining Speed would not be helpful in this case.

Naughty nature would be the best because it doesn't lower either the Sp. Atk or the Atk and raises the Attack at the cost of Sp. Def (which Sp. Def wouldn't be as important as the attacking stats).

You could use the Timid nature Hoopa for a normal Hoopa set, so I will also post a set for that.

Ability: Magician
EVs: 4 HP / 252 SpA / 252 Spe
Timid Nature
- Substitute
- Nasty Plot / Psyshock
- Shadow Ball
- Focus Blast

The idea of this set is to keep on using Substitute + Nasty Plot until you get around 25%, so you can gain the boost from Salac Berry. Leftovers is also a nice alternative. Shadow Ball + Focus Blast grants near perfect coverage and Psyshock deals with special walls and gets STAB.

Hoopa-Unbound @ Life Orb
Ability: Magician
EVs: 68 Atk / 188 SpA / 252 Spe
Naughty Nature
- Drain Punch
- Hyperspace Fury / Dark Pulse
- Gunk Shot
- Psychic

Standard Mixed Attacker set. You can also try a Banded Hoopa-Unbound set with Hyperspace Fury / Gunk Shot / Drain Punch / Zen Headbutt with 252 Atk / 4 Def / 252 Speed.

Thank you for that detailed description for both versions of Hoopa :D
I have trained my Timid Hoopa to work with and without Unbound as I did find a few sets people say will work with either, though I will probably keep it in its original form. I will also train the Naughty natured Hoopa now too to be specifically Hoopa Unbound to the way you have specified here.

The EV spread is up to you, as the stats on Hoopa Unbound are ridiculously spread. With the set I gave, it will tank any special attack and outspeed and over power most Pokemon. There are two sets that capitalize on this. One: maximize defense and hp to increase your durability. Two: bring your speed and special attack to ridiculous levels to one shot almost anyone without a sash, but beware shadow sneak. Physical attackers become a threat here. You also have a huge psychological edge, because many online battlers will assume you are using a physical set because of the "pray to smogon" mentality going around, and they may switch into their high Def tanks in a hurry. If they see hoopa on your team, they are highly likely to expect you to play it, and thus they will probably use their most hoopa-killing Pokemon. You can be prepared for this by running a counter against their counter... it really helps you out think the opposition, because, similar to running a bait mega (cough charizard cough) hoopa draws the attention of most opponents.
