Thunder Wave Doesn't effect Gredninja?

Question

I was battling online with my awsome Mega Aggron until the moment I went for T-Wave and had no effect on Gredninja. Is it the ability Protean?

The only explanation is that Greninja must have used an electric or ground type move, which changes its type to electric/ground, which thunder wave can't hit effectively.

Greninja must have used either Spikes, Mud Sport, Dig, or Hidden Power electric/ground.
