The team I got farthest with is both combees at level 50 with bug buzz, gust, sweet scent, and bug bite with their honey gather ability (yes they have the exact same everything), plus a level 54 maquerain with ominous wind, bug buzz, water sport, and quiver dance with the intimidate ability. I made it to the mega part of it with hoopa, his item, a revive all orb, and 46 reviver seeds. Are there any possible tips to help me get through it? I know he's probably level 100 so don't just go out and say something like 'power level to 100' While he was mega evolved he only used recover one or two times before he killed my team. With bug buzz I was able to do about 250-300 damage per turn if everyone was using it and if they all managed to hit.

Well I have never gotten that far in PSMD, though I have played it a bit... My advice is to get a Pokemon who can take a few hits and knows a healing move like Recover. (If you can) Another good idea are Oran Berry's, they fully restore your health. (As far as I know) Reviver Seeds are good too, keep them around. There may be other helpful Items too. Hope this helped!

I was thinking of switching one of my team members for someone with heal block so i can kill him faster,  but i'm not sure if i have any legends with recover... How well would you think genesect might do? I think he could last for the first part, but the mega evolution would be tough (he uses the X form) i also have a torterra with mega drain but i don't know how well she can hold out if there's a 55 level difference
Heal Block works too. I think Genesect would do good, being another Legendary. Torterra possibly, maybe, it is a bulky Pokemon, and like you said knows Mega Drain, but I really don't know.
P.S Was my advice useful in any way?
Kind of. By the way mewtwo's moveset on there is recover, barrier, aura sphere, and psystrike
So... It turns out the winning team was combee, latios, and yveltal. and i only used about 5 reviver seeds because of how many stat moves i used

i dont know if this will work, but you could wait until he uses recover then use spite or disable and then just spam alliances w/ dark/ghost/bug type Pokemon OR you could bring a bunch of elixers and have shedinja, sableye, and spiritomb on ur team cuz all 3 of those Pokemon are immune to psychic and fighting so mewtwo cant damage u.

The most popular trick is to bring a Pokémon with recover and a Ban seed. Use Recover, and then eat the Ban seed the next turn. You won’t be able to use recover, but Mewtwo won’t be able to either. This makes the battle much easier, as the most annoying part of fighting Mewtwo is when it uses Recover. After you Ban Recover, spam super effective alliances. Afterwards, it will mega evolve, but if you keep spamming super effective alliances, you should beat it. The first time I beat Super Mystery Dungeon, I had trouble beating Mewtwo until I learned about this trick. The second time I beat the game and fought Mewtwo, I beat it first try.
