I don't know too much about NatDex AG, but you could try Close Combat over Sacred Sword on Zacian-C for more damage.
Yveltal:
Nice set. But Yveltal's item could be changed to either Life Orb or Heavy-duty boots and should run 252 Spe EVs
Calyrex-Shadow:
Like everyone knows, Focus Sash Calyex is good. Instead of Psychic, use Psyshock to counter non-Lugia tanks like Blissey. Replace Energy Ball with Pollen Puff.
Zacian:
It isn't very bulky and it already has Intrepid Sword so Swords Dance should be replaced with Wild Charge to hit Ho-Oh and Lugia Super Effectively and like X mentioned, change Sacred Sword to Close Combat.
Groudon-primal:
Nice. No remarks except that since you don't run full Spe EVs but have Rock Polish, if you want a move for good speed measures, use Rock Tomb over Dragon Claw
Kyogre:
Great set. But why Blizzard? It has 70 Accuracy only, so replace Ice Beam with Blizzard.
Rayquaza-Mega:
Just an excellent set.

  • No Defogger, meaning you're wrecked by Sticky Webs and Stealth Rocks.
  • 128 Sp. Def on a offensive Yveltal are waste of EVs.
  • Psyshock over Psychic and Nasty Plot set, it's good.
  • The EVs on Zacian still don't save it, since Yveltal OHKOes after Stealth Rock damage with Max Flare, same with Max Flare from Xerneas, and 1+ Astral Barrage OHKOes.
  • You should have a Whirlwind/Defog, else Mega Rayquaza sweeps after a Dragon Dance boost.
  • Close Combat over Sacred Sword on Zacian.
  • Rock Polish Primal Groudon like to run Mixed sets with Eruption and Dragon Tail over Claw or Roar to defeat Xerneas, M-Ray and those who use it as a bait.
  • No Hazard Setter :( They're important to break Focus Sash, inflict some chip damage, which you don't have.
  • In my opinion, run a specially Defensive Yveltal with Max HP and Sp. Def and Heavy Duty Boots, with moves: Roost, Defog, Foul Play, Filler. Run special support Primal Groudon with moves: Thunder wave, Stealth Rocks, Overheat, Toxic/Dragon Tail/Roar.
    Hope this helps.

Thanks. 4 Sp.Def EVs on Zacian-Crowned can help it survive Yveltal's Max flare if it has no life orb. M-rays aren't that big of a problem. Yveltal and Kyogre usually handle Shadow-Calyrex. If a Pokemon spams Defense trigger, sacred sword can help plus I don't usually like using close combat (just my opinion tho). I still haven't replaced Psychic, thanks for reminding me. (I've been laddering.)
