How did Fury Cutter hit my Pokemon in a semi-invulnerable turn?

Question

So one day my Greninja used Dig on a wild Hondedge (Don't ask). Next the Hondedge used Fury Cutter on me underground and hit me. Is this a glitch?

This is in Pokemon XY. I also didn't use AR or PokeGTS or Pokegen.

No your game is fine. The thing is Honedge has the No Guard ability, which allows its move to never miss, but in return a Pokemon can hit it with any move that is effective. So even if you were using Fly, Dive, Dig, Phantom Force, etc you will still be hit by its attacks.
