If used after being struck by Fusion Flare not only does the power increase but the animation changes as well. It remains suspended in the air longer where it sends out a pulse of electricity before landing on the target and it grows bigger.

This should answer your question. The opponent has just used Fusion Flare on your Zekrom and now your Fusion Bolt gets the power increase and will look twice as kewl.

Yes it does but only if your opponent uses Fusion Flare immediately before you.
