i got wrecked by it once, then I tried it out, result here . and decided that it has some OP in it. so how do you counter one with ingrain baton passed from smeargle?

Anyway, your opponent was sub par, full special attack team, including Cloyster. No experienced player would have given you the chance to set up so much.

How to counter?

  1. Any move that eliminates stat changes. Seriously that screws it up. Haze. Etc.
  2. Taunt. Use Taunt. It's screwed. Eg. Taunt Gliscor. Taunt prevents Cosmic power and softboiled, Ground typing prevents Charge Beam, Stored Power is pathetic without boosts and you can tank it and kill slowly with E-Quake. Or a Dark Type, forcing it to revert to Charge Beam to do damage.
  3. Just bash it with powerful attacks.

As you can see it isn't going to be taking many powerful attacks like that. And that's defensive Clefable. Lets look at Specially Defensive

So hit it with powerful physical Steel and Poison STAB and watch it die~
Tell me more about how it's going to take on SD Talonflame, SD Aegislash, SD Lucario etc.

4 . Put it to sleep. That was Magic Guard variant, so Sleep will still affect it anyway
5. Boost alongside with it. If you get the same boosts as it does, you're back on level ground. Apart from Stored Power wrecking you.
6. If paired with Smeargle - take smeargle down. You should be able to. Smeargle generally carries sash, as a single half-decent hit will take it down to 1 HP, It'll probably use spore, switch out and hit it with a faster Pokemon. Smeargle dead. Now you can phaze out Clefable at will without any ingrain popping up.
7. Trick it any choice item while it's still boosting. Have fun Clefable, now you're stuck using Cosmic Power.

Ok, you've got two great answer here, but they both left out one of the best set-up counters

Scarf Ditto can switch in on any Pokemon that has set-up, DDance Dragonite, Gyarados, Clefable, anything, and sweep your opponent's team from there. Also makes a great revenge killer.

If I understand, you were wrecked by that Clefable, then you copied it and use it to wreck ?
Assuming you run this set, Drapion will tank Stored Power and will set up Swords Dance comfortably, and with sniper, SubLansat will be a problem. Krookodile, if you use it in UU because Clefable is RU, will tank each move you can use, with Taunt for blocking Softboiled, typing to resist your two attacks and will simply do repeated Earthquake. Honchkrow, like Krookodile, will have to watch out Charge Beam, but otherwise, it packs Haze, Defog and Superpower for killing. If you do it in OU, then Alakazam will mock Clefable by giving it a ugly Scarf, and then will disappear, leaving place to Taunt user, Set up users or Sweepers. Sempiternus talked about Scizor. Scizor is effectively THE counter when banded. Opposing teams were noobs or not ready, but you can't be that lucky to wreck team with the evolution of original animé mascot which lacked testosterone, and for which reason, gave its place to Pikachu. Volcarona sets up Quiver Dance and will set up the same total of stats, but will kill Clefable if you are not ready with the special attack boost. All of your setup is ruined by a Dark Pokémon in the tier. Do not ever use it in Ubers.
