There are a tons Pokemon that can be encountered in quite a different way than usual.

Pokemon Red/Blue/FireRed/LeafGreen

  • After rescuing Mr Fuji from the Pokemon Tower in Lavender Town during Team Rocket's invasion, you will receive a Poke Flute, which will wake up Snorlax that are in your way. Once you wake up a Snorlax, you will engage in battle. There are 2 Snorlax you can catch in the entire game: One on Route 12, and one on Route 16.

Pokemon Gold/Silver/Crystal/HeartGold/SoulSilver

  • On Route 36, there is a Sudowoodo who has blocked the shortcut between Goldenrod and Violet City and has blocked the way to Ecruteak City. After defeating the Goldenrod Gym Leader, Whitney, you'll need to go to the Goldenrod Flower shop, which is east of the gym, to receive a Sprayduck. Go to Route 36 to spray water on the Sudowoodo and prepare to engage in battle.

  • In HeartGold and Soulsilver, there is a special feature that allows you to place certain objects in the Safari Zone to make different Pokemon appear. You can even make Pokemon such as Nuzleaf and other Pokemon you can't through regular gameplay appear! The Pokemon that appear depend on the the environment, objects placed, and consecutive days the environment has been standing. For a full list of Pokemon that appear in the Safari Zone and the conditions to meet them, click here.

Ruby/Sapphire/Emerald:

  • In Emerald only, Sudowoodo can be found in the Battle Frontier as a road block. If you use the Wailmer Pail on it, you will engage in battle with it.

Diamond/Pearl/Platinum:

  • Drifloon appears next to the Valley Windworks Building every Friday after you save the manager from Team Galactic.

  • In D/P/Pt, you can slather trees with honey and wait for a Pokemon to appear! The illusive Munchlax Trees are no exception! Here is a list of Pokemon that can appear from honey trees!

If you agree to tap the television screen, Rotom will engage battle with you! In Platinum, you can battle Rotom any time in the game, any time of day. However, there is only 1 Rotom in each game, so catch it while you can!

  • In Black 2 and White 2, the hidden grotto on Route 5 will have a Minccino with a Hidden Ability. After defeating/capturing it, a Liepard with a Hidden Ability as well may appear shortly after.

Here is a broad list of rather unusual methods to obtain Pokemon:

  • In Pokemon X and Y, you can encounter certain Pokemon such as Rotom in trash cans in the Lost Hotel and Pokemon Village. Click here for more information.

  • In every generation except generation II, there are methods to receiving and reviving fossils. Click here for more information.

  • Feebas in particular is what you would really call a rare Pokemon, as they appear on only a very few certain tiles in a specific location in each Pokemon game. Click here for more information.

  • Certain Pokemon can pop up from Rock Smash in generations II-III and generation VI. For Pokemon in X & Y that appear from shattering boulders, click here.

  • Before good ol' Black 2 and White 2 were out, where there were Eevees galore in a metropolitan park, there was one FREE Eevee you could get in generations I-IV. Here are the methods of obtaining Eevee.

  • In generations I-II and their remakes, there were game corners that allowed you to receive Pokemon as prizes! The Pokemon you can get from each game corner vary from from game to game. So here are some lists of Pokemon you can get from each game corner in each game:

Celadon City
Goldenrod City

There are a few like Rotom, that can only be obtained (as in X/Y) only by certain events like finding it in the lost hotel's dustbins.
Other than these, most in-game legendaries are also specially obtained as interactive Pokemon, (non-legendary interactive Pokemon iclude the red Gyarados, shiny Haxorus and Snorlax).

Roaming legends also need special conditions fulfilled to be found in the wild.

Hope I helped!
