the easiest way is to go back and forth between two places and check your pokedex. once you have seen him once, his location in the pokedex will be what ever route he is on. its not as efficient as the the roaming Pokemon tracker on the poketch in diamond, pearl and platinum, but it works. after about 12 encounters he will be a Pokemon you can interact with in the sea spirits den. there you have a proper battle with him and get a chance at catching him. if you knock him out, go throught the Pokemon league again
hope I helped!!

You have to encounter Moltres about 12 times randomly in the wild. After that, it'll sit in the Sea Spirit's Den in Azure Bay waiting for you to catch it. Stock up on Dusk Balls and Ultra Balls and weaken it the best you can so it'll be easier to catch. False Swipe and Thunder Wave are recommended. Save before you enter the cave. You might want a different Nature or you might knock it out on accident.

You have to first encounter Moltres in 10 times (11 if you count the mandatory encounter after the the Elite Four) in tall grass in random places around the region. do not use Fly to get to the location or Moltres will relocate. It can be tracked using the Pokedex. Once you have encountered it 10 times, it will move to the Sea Spirit's Den in Azure Bay and stay there. You can then go to the Sea Spirit's Den and battle and catch it. I advise you to bring lots of ultra balls, dusk balls, and timer balls because ultra balls and timer balls are usually the best balls for catching legendaries and dusk balls because it's in a cave. You can also bring a Quick Ball for use at the beginning of the battle. I would also advise you to bring a Pokemon that knows False Swipe and a move that can Paralyze or Sleep to make capture easier. If you are looking for a good Nature (I recommend Timid or Modest) bring a Pokemon that has the ability Synchronise and the Nature you want. You could also bring a Pokemon with Heal Pulse in case Moltres's PP gets used up and it starts using Struggle.
