The movies, like many Anime movies, are not Canon with the Story. The only one that is confirmed to be canon is the First Movie, as that Mewtwo appears in the main series.
Aside from that... consider movie Ash to be "Always the Prophecy Ash".
Kind of like how Red is sort of the same person in his universe, but the story is different drastically.
