Besides the version exclusives, the encounters with Lugia and Ho-Oh are different. In each version, you get the game mascot's corresponding wing/feather item in the Radio Tower (after defeating Team Rocket) and the other one in Pewter City (post-game). The game mascot is encountered at level 40 and the other one is encountered at level 70. Most Pokemon also have different battle sprites.
