For example, if you go to an HM slave page on this site and click the "total" button, then the Pokemon get ordered from least HMs to most HMs. The groups of Pokemon that learn the same number of HMs seem to be ordered in reverse Pokedex order, but there are lots of exceptions. Where do the exceptions come from?

Who are the exceptions? They're in Pokedex order for me.
When I go to the Platinum HM slave page and click "total" once, the first three Pokemon are Spiritomb, Giratina, and Froslass. Pokedex order would be Spiritomb, Froslass, and Giratina, and reverse Pokedex order would simply be the reverse, so it's obviously neither.

There isn't any clearly defined order, it's a little programming quirk and may vary by browser. Basically when sorting the programming says whether each row in the table should go before or after each other row. If they are the same then the browser will pick one to go first. I don't know the details of how it chooses but it seems kinda random.
