Zinnia wanted Kyogre/Groudon to destroy the world and I can prove it:

So first, we have the protagonist. They stopped an evil organization from causing the apocalypse with Primal Kyogre/Groudon, and captured the Pokémon for themselves. They conquered the Elite 4 and champion, and can find legendaries all around Hoenn.

Then there’s the meteor. It’s a big ol meteor coming to crush Hoenn. And you know what Kyogre and Groudon fought over? It was the primal energy from the meteor that hit Sootopolis city.

Then we have Zinnia. A creep from a cult, she makes herself seem like your friend, and she just waltzes up to an organization and says their way of saving Hoenn is wrong based on her theory that there could be another Hoenn that has no technology to get rid of the meteor even though there is 0 fact supporting this. She brings you up to the Sky Pillar, where she could throw you off because she knows you’re the only one cool enough to stop the meteor. She tries to call down the space noodle to make herself seem credible, but she didn’t think it’d actually come, and it did. She then decides that you should fight it, as it is incredibly powerful and she knows it, and it puts your life at risk. However, since you’re the coolest minor in Hoenn’s history, you add another one of Earth’s ancient and powerful creations to your collection. Astonished, zinnia knows that she can’t push you off sky pillar now, because you’re too strong and have a Rayquaza by your side. So she tells you to ride the noodle in to space, thinking that the laws of physics should kill you. She should be right, but she doesn’t count on the fact that the earth created Rayquaza and doesn’t care if it’s child breaks the laws of physics, and knows that you are too cool for the laws of physics. You destroy the meteor. Zinnia knew Deoxys was in it, and it was there for the last ditch attempt to kill you. However, you captured the worm armed alien. Now, what Zinnia wanted was for the meteor to crush both you and Rayquaza, but through Mega Evolution, Rayquaza was strong enough. The meteor would’ve crashed in to Hoenn, and Groudon would wake up, with no opposition because both Kyogre, Rayquaza, and the protagonist would be deceased, and it would successfully cause a disaster of apocalyptic proportions on the world.


Zinnia goes in to hiding because the protagonist is too cool for physics.
