Why torrent greninja and miracle seed serperior?
I'd say leftovers serp, with HP fire instead of rock.

Not very great in NatDex OU, how about we swap it for Magearna?

Shift Gear gives you some speed, Calm Mind increased bulk and SpA, Draining Kiss can heal or Fleur Cannon can be strong STAB, and Stored Power takes advantage of stat boosts.
Mega Charizard Y
Rock Slide? Roost? Eh. Replace those for Dragon Pulse and Scorching Sands for some more coverage.

No offense to the others, but their answers are kind of...bad

Aegislash

If you're going to be using Weakness Policy Aegislash, where is Autotomize? Sacred Sword should be dropped in favor of Close Combat, and you can't rely on Shadow Sneak as your only STAB move, so why not Iron Head or Shadow Claw? Considering you're going to be using Autotomize Aegislash, the EV spread should change. Aegislash has many other generally better options though, like Ghostium Z.

I think Flamethrower would be a better choice. Yes, Weather Ball is stronger when it's sunny, but after that, Charizard will have no good STAB move, or no good damaging move at all for that matter, because Rock Slide *** sucks and should be replaced by Scorching Sands to hit Heatran and to actually do damage to Toxapex and Tyranitar.

Greninja

Now, I'm not going to replace Protean Greninja (mainly because it synergizes poorly when paired with Mega Charizard Y), but that set is bad. It is pretty much a complete waste of a Z-move, and Water Shuriken and Grass Knot aren't good. There are many ways you can go with Protean Greninja.

Shuckle

You have Defog so Shuckle is pretty useless. I think that Toxapex would fit well here. More specifically, Specially Defensive Toxapex, which is rising to combat the uptick in Ash-Greninja usage. Ash-Greninja absolutely destroys your entire team, so you'd pretty much be hurting yourself by not using SpD Pex (or Blissey).

Looks like a good team. Here are some changes:
1. Since you have weakness policy, get rid of swords dance. Swap it with Iron Head. IH takes care of fairy types like Xerneas.
2. Take out rock slide on Zard for air slash. Zard is a special attacker. If ya need rock coverage, use ancient power. Plus yee have timid nature. So no physical moves.
3. My changes for greninja:
Greninja@Expert Belt
Protean
252 atk/252 spe/4 sp def/Jolly
-Waterfall
-Night Slash
-Shadow Sneak
-U-turn
4.Serperior look great! :) Same with gliscor
5. Might wanna swap knock off on shuckle for something like toxic or infestation.

Nat Dex format doesn't allow Uber 'mons like xerneas. Could you explain the suggestions, eg. why would you want to do changes to Greninja's set? Why would you suggest greninja as a physical attacker rather than special?
So, my changes for greninja are that because I think that physical is more unique and unexpected. For example, if a blaziken or something tries to HJK you, you use shadow sneak (No explanation needed). Jolly to raise speed, and expert belt to boost all your Super Effective moves. I agree with Primal Kyogre now that I see his comment. Swap shuckle with toxapex. :)
