I saw in SM the Kyogre analysis suggested a Physical Kyogre variant. I thought this could be pretty interesting, so I tried using it. It's been working fairly well so far, peaking at 1780 on the NatDexAG ladder.

Pokepaste

Kyogre-Primal @ Blue Orb
Ability: Primordial Sea
EVs: 252 Atk / 4 SpD / 252 Spe
Adamant Nature
- Liquidation
- Earthquake
- Thunder Wave
- Brick Break

The most unexpected Kyogre set ever. Earthquake can 2HKO Groudon on the switch, whereas Brick Break surprises Ferrothorn by 2HKOing after some chip. Liquidation is the primary STAB move because it destroys Chansey and Blissey. Thunder Wave gets past Kyogre's subpar Speed while also being a great support moves for teammates like Mega Rayquaza to take advantage of and set up.

Lunala @ Heavy-Duty Boots
Ability: Shadow Shield
EVs: 252 HP / 252 Def / 4 SpA
Bold Nature
IVs: 0 Atk
- Will-O-Wisp
- Roost
- Hex
- Ice Beam

After seeing Frozen Inferno's question, I realized how good Lunala could be. This is the same set I got from him, with Will-O-Wisp and Ice Beam providing strong support against Zygarde, Zekrom, and Rayquaza, both of which can be a huge threat to my team. Hex can deal hefty damage to a Burnt NDM, and Roost is essential for keeping Lunala healthy. Boots make sure Shadow Shield isn't broken by Rocks or other hazards.

Necrozma-Dusk-Mane @ Rocky Helmet
Ability: Prism Armor
EVs: 252 HP / 252 Def / 4 SpD
Impish Nature
- Sunsteel Strike
- Knock Off
- Morning Sun
- Stealth Rock

This is my Zacian answer, with Stealth Rock to boot. Knock Off hits Caly-S extremely hard as well as removing items, which makes switches like Ho-oh and Yveltal much less annoying. Morning Sun is mandatory for HP restoration. Rocky Helmet means that I should always be able to beat Swords Dance Zacian 1v1.

Yveltal @ Heavy-Duty Boots
Ability: Dark Aura
EVs: 252 HP / 4 Atk / 252 SpD
Sassy Nature
IVs: 0 Spe
- Defog
- Knock Off
- U-turn
- Roost

As the third member of the defensive core Yveltal is used to deal with Calyrex-S. Max Special Defense to best tank Calyrex's hits, and minumum speed to underspeed and Slow Turn. Defog and Roost are mandatory to remove hazards and keep Yveltal healthy, respectively.

Rayquaza-Mega @ Life Orb
Ability: Air Lock
EVs: 252 Atk / 4 SpD / 252 Spe
Adamant Nature
- Dragon Ascent
- Dragon Dance
- Earthquake
- Extreme Speed

I decided on Rayquaza as another offensive member of my team because with the Thunder Wave / Will-O-Wisp support from Kyogre and Lunala, respectively, it can actually get some opportunites to set up. If the opponent doesn't have a Ditto or something faster than a +1 Rayquaza. Dragon Ascent + Earthquake is great coverage, and Extreme Speed can revenge kill faster threats. Life Orb provides HUGE damage output.

Xerneas @ Power Herb
Ability: Fairy Aura
EVs: 4 Def / 252 SpA / 252 Spe
Modest Nature
IVs: 0 Atk
- Geomancy
- Moonblast
- Thunder
- Hidden Power [Fire]

Xerneas is an amazing choice in National Dex AG due to its access to both Hidden Power [Fire] AND Dynamax, allowing great Max Flare coverage. Thunder over Thunderbolt due to its higher dynamax power and perfect accuracy against Kyogre. Max Starfall can straight up OHKO Primal Groudon after some chip, and also provides great Misty Terrain support against Smeargle and friends.

So yeah, that is my team. Please put suggestions down below. Thanks :)

Brick Break is a niche option and is outclassed by other moves, try Ice Beam, hit's hard even with a -SpA nature.
Yeah I do have some trouble with no Ice Beam, and I guess Ferrothorn is already just destroyed by Xerneas's HP Fire. Honestly I'll probably just use Ice Beam from now on.
Change Primal Kyogre moveset. Keep Ice Beam instead of Brick Break with Adamant Nature. Ferrothorn is nowhere seen in Nat Dex AG. Lunala is a very niche Mega Rayquaza check. Zekrom is absolutely rare. Primal Groudon walls Lunala too. It has to always maintain Shadow Shield to wall Mega Rayquaza else it gets 2HKOed. Water Ceus can do this, Perish Pool trap other WaterCeus and support Arceus forme that wall Pogre, check PDon and Zygarde as well. Zekrom is nowhere as common.
Huh okay, I'll try these changes and see what happened. I think the current team is fine; it got me up to number nine on the ladder at some point.
You just shouldn't care about the ladder. Ladders is monstrous. Full of Sash Rays, not a single viable set, etc. I don't think it's the way to know whether a team is good or not.
Alright wait, what should WaterCeus's set be? Refresh + Recover + Ice Beam + ???
Not that set. Use PerishPool one, with Whirlpool / Perish Pool / Recover / Earth Power or Toxic, that's able to trap opposing WaterCeus that wall your Primal Kyogre.
Okie, and for Sub Zygarde just Perish Song to force it to switch I guess…
