Its Game Logic. In the anime, where the idea that contact from the stone will cause certain Pokemon to evolve, you cant actually have you Pokemon hold items like Life Orb or Choiced items; like you can in the game. Thats just in the games to make battling more fun for people that play them. Trainers in the anime just carry the stones in their backpack until they feel like they want the Pokemon to evolve.
