It means that they fled into the wild, and can be re-snagged by Ex-Cipher Admin (Wanderer) Miror B. He'll catch the Shadow Pokemon you KO, and will be used by him in random fights for a second chance to snag!
Once you snag all 96 (?) Shadow Pokemon, B will come across a Shadow DRAGONITE for you to snag, so make sure it gets caught!
