A similar question was asked here. Coincidentally also answered by me! Basically the story stops after Darkrai and the only things to do are recruit every Pokémon, beat Zero Isle, the Marine Resort, etc. Read the link for complete info :)
EDIT: If I misunderstood your question, then the only new dungeon that you get after Darkrai that you couldn't before is Marine Resort.
