Hopefully, you're talking about when you encounter the bird in X & Y.

If yes, then its because the 3DS is processing a lot of sprite data on the screen at once when you encounter Moltres, and it's certainly not a home console. Thus, a drop in frame rate, so that the 3DS can process the situation without running the risk of breaking the game altogether.

If you have a low system or anything that’s weak it can happen Moltres is one of the more animated (and moving) Pokémon and might cause lag
