When I played Gen 3/6 I thought that ice was super effective against water.
Was that changed? Or was that always the case that ice is not very effective against water?

Ice type attack is not very effective against Water. And its the same since generation 1.
Although there is an exception, Freeze-Dry is an Ice type move super effective against Water types. Freeze-Dry was introduced in Generation 6.
This makes Swampert, Palkia, and similar Pokemon take 4x damage instead of neutral damage.

The only Ice move that gets super-effective against Water is Freeze-Dry, which has that explicitly spelled out in its effect as its defining characteristic.
