I already passed the Pokemon League once, so I want to catch Kyogre and Groudon. I don't know where to find them. I also want to catch Latios, who appeared in the water, no in the island, what should I do?

short answer is that it can be found in the Marine Cave
The Marine Cave page on this website has no information about how to find it.
1. I suppose it is "Where can I 'find' Kyogre".
2. I don't understand the last line about Latios.

Kyogre can be found in the Marine Cave. A man at the Weather Institute will explain that one of four routes is experiencing "abnormal conditions". If you do not get to the cave in time, the Terra Cave will appear instead. Once Groudon is battled and/or caught, Marine Cave will "reappear and relocate".

Latios can either be found roaming or on the Southern Island. You can receive the Eon Ticket to get to Southern Island from Norman after defeating the Hoenn League. This was only part of an event, however, so you cannot obtain the second Lati if you did not take part in this event.

Norman gives the player a S.S. ticket. The eon ticket is event exclusive.

That page also says "it must be downloaded at a promotional event or using the Eon Ticket e-Card."

The Eon Pokémon can be caught in Hoenn after defeating the Elite Four for the first time. Only one will roam Hoenn; the other can be obtained on Southern Island with the Eon Ticket. In Emerald, the roaming Pokémon will depend on the color of Pokémon that the player tells their Mom was on the TV; red will result in Latias roaming, while blue will result in Latios roaming.

This facility is used in Pokémon Emerald to find Groudon and Kyogre after defeating the Pokémon League. By speaking to the meteorologist inside, players will learn of unusual weather patterns in certain routes. If he says there is a drought, Groudon slumbers in the Terra Cave; if downpours are coming down, Kyogre awaits in the Marine Cave. If the player does not reach the cave fast enough, it will temporarily disappear and the other cave will appear. However, after defeating or catching one of the Pokémon, the other cave simply relocates if the player does not visit it fast enough.
