I assume this means you could re-recruit him by defeating him again in Spacial Rift.

Answer 1

Legendaries and mythicals that you have to battle to recruit can be re-recruited in the dungeon you fought them in, including Palkia.
So while nothing in particular will happen otherwise, it can rejoin your team if you find it again.
