Went through 20 pages of Rayquaza related questions, couldn't find it.

Say someone, hypothetically, was playing through all of Emerald in a single sitting without saving, and finally got all the way to Rayquaza (after defeating Juan, but before the E4, and accidentally beat Rayquaza (again, without saving), would it reappear if the E4 + Champion were defeated?

I don't think the legendary respawn mechanic was Introduced yet but I also can't find when it was introduced.
98.5% sure it doesn't.

Nope, it won’t respawn in Emerald.
According to this Serebii article:

The First One Off You are likely to see is Rayquaza, Apart from heading to the Sky Pillar to awaken it before Sootopolis, you have to catch it after that. It is Level 70 still so be prepared

Sadly, the respawn mechanic wasn’t in Emerald, so you’ll have to restart the game if you really need Rayquaza. Hope I helped!

EDIT: Bulbapedia says the legendary respawn mechanic was introduced in Platinum onwards.

Starting in Platinum, Legendary Pokémon will reappear when the player defeats the Champion if the Pokémon fainted earlier.

Which games introduced the respawn mechanic? I'll hold off on BA till I can confirm it's gone forever, if that's okay with you.
Found it in Bulbapedia, introduced in Platinum.
