What is a good move to counter water and flying types?

That depends. If you can get it with a DW ability of Reckless, Wild Charge would be better. You'd still suffer recoil damage, but if you need Pokemon down quick, it would be worth it. Now, for Thunderpunch. Decent power, chance to paralyze, yeah. Pretty sweet. But then again, it depends on what you need done. In game vs. leaders or E4, or champion, Wild Charge. Be sure to stock up on the best potions you have access to because eventually, recoil will be your downfall. For competitive, Thunderpunch. That way, you don't risk recoil destroying you. It has a nice side effect, too.

wild charge is more powerful but you recieve recoil damage by a quarter
ex. the user inflicts 100 damage the user recieves 25 damage recoil.

thunderpunch isn t as powerful but you dont recieve any recoil damage
now its ur choice, I would go with thunderpunch because it has no recoil damage, it could paralyze the foe and it just suits emboar more.

What if Emboar has its DW ability Reckless? In which case recoil moves' power is boosted.
Then yeah, a Reckless recoil set would work better than ThunderPunch. But, if this is being used as a coverange move, ThunderPunch has a good chance to Paralyze, which makes it also stand out. In cases of using an STAB move, Wild Charge is better, ThunderPunch is better for coverange.
