A lot of the older Pokemon are missing X & Y Pokedex entries, such as Scrafty or Kabuto.

Yes, I haven't worked much on the site in the past 6 months or so. Partly I haven't had much time, but partly I haven't really felt like it. I am doing more work on the site now (hence answering the backlog of 200+ meta questions) so it will get added soon.
