So, best answer is what you deem to be the most helpful, but at the same time, you should kind of be BAing the one with the most upvotes, as others think it is better. So, if there is a upvoted answer and a downvoted one, would it ever be okay it BA the downvoted one, or should choose the upvoted one as more people thought that one was better, and the other one was bad enough to receive a downvote?

It's up to you. If you want to upvote a downvoted answer, go for it. You shouldn't always select the most upvoted answer, some answers have less votes, but are better.
Some answers get down-votes for stupid reasons. You can ignore those down-votes if you want.

While I'm no expert on this, I'll give this a shot.

Choose which answer helps you more

While upvotes can be taken into consideration, personally, I feel that you should choose the answer that helped you the most. If you think that the downvoted answer is better, go ahead and BA it. Unless the answer gives false information, there should be no reason that you wouldn't BA it as long as it helped (it obviously wouldn't help if it were to give false information).

You don't know why an answer was downvoted unless it is apparent, which in that case you wouldn't really consider BAing it in the first place.

So, in conclusion, BA whichever answer you think is best, not the one that other people like better.
