you should have a mega gyarados with crunch instead of bounce for STAB and who even uses manaphy?
I can’t use Mega Gyarados because I am using Mega Swampert. And Manaphy can’t be that bad on rain teams because of Hydration and access to Tail Glow allows it wallbreak effectively. :P
add moxie gyarados and manaphy is OP.
Maybe add araqinaid somewhere in the team for sticky web and waterbubble liquidation in the rain :3.
I gave mine Intimidate because it allows it to take a hit after using Dragon Dance. Though I can see why Moxie would be better.
Most electric type are special, not physical. Although Some is physical attacker, like Tapu koko, it doesn't have a good physical move, without wild charge
If you use Supersonic Skystrike on the first turn, most likely it will OHKO foe, and you wiil get a attack boost from Moxie.

Good, not bad.
Pelliper: It shouldn't be use too much. When rain ends, just use it and switch out using U-Turn. It has more SpD, so Calm nature is good. It's moveset is okay. I'd say, it does not need any change.
Toxapex: Only 504 EVs? You should use Ped as Physical Wall, give it 252 HP / 252 Def / 4 SpD.
Also, use Bold nature. Remove Toxic for Toxic Spikes. It's better.
Mega-Swampert: It's EVs are okay, but give it Adamant. It's Speed is already high due to SWIFT SWIM. Adamant helps it to sweep. And you can give it Stealth Rock instead of Stone Edge.
Z-Gyarados: Hurricane is a good move in rain, but it's SpA sucks. Pity Gyarados, it's only physical water move is Bounce. Give it Moxie for sweeping.
Greninja: Funnily, it has access to Z-Happy Hour. It raises all of its stats by 1 stage, but gyarados has Z-move, so I am not suggesting it.
Greninja's set is okay, i am not changing it. But what are u meaning by saying Spikes is for electric immunity?
Manaphy: Give it 252 SpA / 252 Spe / 4 HP. Scald is better than Surf, it can burn your opponent. It's perfect.

Protean Spikes makes Greninja a Ground type.
Thanks.
