My brother got an egg from the day care in Y, and the egg had Pokerus and was apparently caught in an ultra ball! Is this a bad egg?

No it is not a Bad Egg.

From Generation III onward, Eggs may catch Pokérus like any other Pokémon.

Starting in Generation VI, the Poké Ball of the female Pokémon (other than a Master Ball and Cherish Ball, which result in the default standard Poké Ball) will be passed down to its offspring. Male and genderless Pokémon (including Ditto) have no impact on the type of Poké Ball inherited; as such, when breeding a male or genderless Pokémon with Ditto (which is the only way to breed certain species), the offspring is always obtained in a standard Poké Ball.

If you are worried it is a Bad Egg save the game and try releasing it, if it can be released you know it's not a Bad Egg and you can turn your game off to get it back.

Bad Eggs rarely hatch and cannot be released, merely taking up space, though there are methods of removing them—it is possible to trade a Bad Egg away into another game, or remove it by cheating.

No.

BAD EGG is a glitch Pokemon that hatches from eggs sometimes that are glitched. The egg you had didn't look glitched. Eggs can normally catch pokerus.

In Gen6 Eggs/baby pkmn inherit the Poke ball from its mother. So we say I catch a Ditto with a Ultra Ball and breed it with with a gastly it turns out a egg with ultra ball. And egg can get pokerus if you have a Pokemon with pokerus in your team.
