Is ther any way to get Deoxys back?

Question

Umm... so I was completing the Delta Episode, and Deoxys appeared.

It KOed my mega rayquaza, and the it got KOed by my Escavalier by one Iron Head (He was at yellow HP BTW) and I REALLY love Deoxys, and I want him back. Do I simply start over, or wait?

If Deoxys faints, it can be caught at the top of the Sky Pillar after beating the Elite Four and Champion.

I already restarted and caught it at red HP in just one ultra ball. Guess I couldn't wait. XD But thanks!
